โครงการกังหันน้ำชัยพัฒนา เริ่มต้นขึ้นเนื่องมาจากอัตราการเกิดมลภาวะทางน้ำที่เพิ่มสูงขึ้นจนยากแก่การแก้ไข ทั้งในเขตกรุงเทพมหานคร ปริมณฑล และจังหวัดรอบนอก พระบาทสมเด็จพระเจ้าอยู่หัวฯ ทรงตระหนักถึงเรื่องนี้และทรงมีความเป็นห่วงในคุณภาพชีวิตพสกนิกรของท่าน จึงได้มีพระราชดำริเพื่อช่วยแก้ไขปัญหาน้ำเสียขึ้นมาเมื่อวันที่ 24 ธันวาคม 2531 โดยดำริให้สร้างเครื่องกลเพื่อช่วยเติมอากาศ โดยใช้รูปแบบที่เรียบง่ายแต่มีประสิทธิภาพในการบำบัดน้ำเสียสูงในนาม “กังหันน้ำชัยพัฒนา”

กังหันน้ำชัยพัฒนา เริ่มต้นใช้งานครั้งแรกในกิจกรรมบำบัดน้ำเสียที่โรงพยาบาลพระมงกุฎฯ และที่วัดบวรนิเวศวิหาร เมื่อปีพ.ศ. 2532 เพื่อทดสอบ ศึกษา วิจัยและพัฒนาระบบบำบัดน้ำเสียเป็นระยะเวลา 4 – 5 ปี
