ด้านการจัดการมูลฝอยติดเชื้อของโรงพยาบาล พบว่า โรงพยาบาลทั้ง ๒ แห่ง ผ่านมาตรฐานการจัดการมูลฝอยติดเชื้อ โดยโรงพยาบาลพระนครศรีอยุธยาผ่านเมื่อปี 2549 ส่วนโรงพยาบาลพระนั่งเกล้าผ่านเมื่อปี 2550 แต่จากการสำรวจและสอบถามการจัดการมูลฝอยติดเชื้อ พบว่าบางแผนกในโรงพยาบาลทั้ง ๒ แห่ง มีการจัดการไม่ถูกต้อง
