เมื่อมีแผนงานแล้ว จึงต้องมีกลไกการทำงานของ GMS ซึ่งมีดังนี้
- การประชุมระดับคณะทำงาน ของแต่ละสาขาความร่วมมือเพื่อประสานงานความคืบหน้าของกิจกรรมต่าง ๆ
- การประชุมระดับเจ้าหน้าที่อาวุโส ซึ่งจัดปีละ 1-2 ครั้ง
- การประชุมระดับรัฐมนตรี ซึ่งจัดปีละ 1 ครั้ง โดยในปี 2547 ได้มีการประชุมระดับรัฐมนตรีครั้งที่ 13 ณ เวียงจันทน์ สปป. ลาว ระหว่าง 13-16ธันวาคม 2547
- การประชุมระดับผู้นำ ซึ่ง จัดทุก 3 ปี โดยกัมพูชาเป็นเจ้าภาพจัดการประชุมระดับผู้นำ GMS ครั้งที่ 1 เมื่อปี 2545 และจีนจะเป็นเจ้าภาพจัดการประชุมระดับผู้นำ GMS ครั้งที่ 2 ในปี 2548
