WWF สำนักงานประเทศไทย ก่อตั้งขึ้นเมื่อเดือนมกราคม 2538 ในฐานะสำนักงานโครงการวิจัย ก่อนเริ่มพัฒนาโครงการอนุรักษ์ทรัพยากรธรรมชาติอีกหลายโครงการ จนยกสถานะขึ้นเป็นสำนักงานโครงการ เมื่อปี 2542 และรวมเข้ากับสำนักงานในกลุ่มประเทศอินโดจีน (กัมพูชา ลาว และ เวียดนาม) ภายใต้ชื่อ WWF Greater Mekong เมื่อปี 2548
