วัดอโยธยา หรือ วัดเดิม ตามตำนานพงศาวดารเหนือเชื่อกันว่า บริเวณวัดนี้เคยเป็นพระราชวังสมัยอโยธยามาก่อน ต่อมาเมื่อกษัตริย์ผู้ปกครองเมืองได้ถวายพื้นที่พระราชวังให้สร้างเป็นวัด จึงได้ชื่อว่า “วัดเดิม” อันเป็นศูนย์กลางของเมืองอโยธยาริมแม่น้ำป่าสัก ก่อนที่พระเจ้าอู่ทองจะทรงสถาปนากรุงศรีอยุธยา ณ หนองโสน ซึ่งบางตำนานกล่าวว่าในปีพุทธศักราช ๑๔๕๔ มีอำมาตย์ ๙ คนกระทำศึกกันถึง ๒ ปี เพื่อแย่งชิงราชสมบัติกันจนโลหิตนองท่วมท้องช้าง ต่อมาพระเจ้าหลวงขึ้นครองราชย์โปรดเกล้าฯยกวังให้เป็นวัดเรียกว่า “วัดเดิม“ ในพระราชนิพนธ์ของพระบาทสมเด็จพระจุลจอมเกล้าเจ้าอยู่หัว(รัชกาลที่๕) ทรงระบุว่า วัดเดิม คือวัดโบราณที่มีมาแต่สมัยอโยธยา เป็นวัดคามวาสี ที่ตั้งอยู่กลางพระนครอโยธยา ตั้งแต่นั้นเป็นต้นมา จึงได้มีการเรียกขานนามใหม่ว่า “วัดอโยธยา” เพื่อให้สอดคล้องกับความเชื่อนั่นเอง

พระอุโบสถสร้างขึ้นใหม่บนฐาน ที่เคยเป็นพระอุโบสถเก่าในสมัยอยุธยา โดยความศักดิ์สิทธิ์ที่เป็นที่กล่าวขานของพระอุโบสถหลังนี้ คือพระฉาย(เงา) ของพระประธาน คือ หลวงพ่อศรีอโยธยา ได้ปรากฎขึ้นบนหน้าบรรณ(จั่ว) ของพระอุโบสถอย่างประหลาด ช่างที่บูรณะพระอุโบสถจึงมิกล้าแตะต้องหน้าบรรณส่วนนี้แต่อย่างใด คงพระฉายของหลวงพ่อศรีอโยธยาไว้ให้เป็นที่สักการะแก่มหาชน
