ประเทศบรูไน ดารุสซาลามเริ่มมีธงชาติเป็นของตนเองและถูกนำมาใช้อย่างเป็นทางการในวันที่ 29 กันยายน พ.ศ. 2502 แต่ประเทศบรูไน ดารุสซาลามได้รับเอกราชอย่างเป็นทางการในภายหลังเมื่อวันที่ 1 มกราคม พ.ศ.2527 และประกาศตนภายใต้ชื่อประเทศ “บรูไน ดารุสซาลาม” แต่เนื่องจากประเทศบรูไนดารุสซาลามนั้นจะมีธงประจำพระองค์ของสุลต่าน โดยธงผืนนั้นจะมีพื้นสีเหลือง ด้วยเหตุนี้ทำให้ประเทศบรูไนดารุสซาลามมีธงชาติสีเหลืองที่แสดงและสื่อถึงพระมหากษัตริย์ของประเทศบรูไนดารุสซาลาม แต่เวลาต่อมาในปี พ.ศ. 2499 ประเทศบรูไนดารุสซาลามต้องการทำให้ธงชาติมีความแตกต่างอย่างชัดเจนขึ้นจากธงอื่น ๆ ภายในประเทศหรือแม้กระทั่งต่างประเทศที่ใช้ธงสีเหลืองเหมือนกัน จึงมีการเพิ่มแถบสีคาด คือ สีขาวและสีดำ สองสีลงบนตัวธงชาติ แต่การแก้ไขรูปแบบของธงชาติสำหรับประเทศบรูไนดารุสซาลามยังไม่สิ้นสุดที่จะมีการเปลี่ยนแปลง เพราะในปีพ.ศ. 2509 ประเทศบรูไนดารุสซาลามมีการเพิ่มเติมรูปตราแผ่นดินของประเทศบรูไนลงบนกลางธงชาติอย่างเด่นชัดอีกครั้ง จนทำให้ธงชาติของประเทศบรูไนดารุสซาลามมีลักษณะเหมือนในปัจจุบันนี้และยังคงถูกใช้ในรูปแบบนี้ตลอดมา
