จัดแสดงและรวบรวมข้อมูลเหตุการณ์ ซากชิ้นส่วนสิ่งของต่างๆ โดยเรียงลำดับเหตุการณ์ตั้งแต่ก่อนระเบิดปรมาณูลง จนถึงวินาทีแห่งความหายนะ ซึ่งมีหลักฐานที่ถูกวีดีโอบันทึกไว้ ภาพถ่ายอาคารบ้านเรือนที่พังยับเยิน ภาพผู้คนล้มตาย หรือผู้ที่รอดชีวิตแต่ต้องทนทุกข์ทรมานจากสารกัมตภาพรังสี เป็นโรคลูคีเมีย(มะเร็งเม็ดเลือดขาว) ที่ค่อยๆคร่าชีวิตผู้คนเหล่านั้นไปอีกจำนวนมาก

พิพิธภัณฑ์แห่งนี้เป็นสิ่งเตือนใจให้ระลึกถึงความสูญเสียอันยิ่งใหญ่ ในวันที่นางาซากิโดนพิษร้ายของสารพลูโตเนียมไปเกือบทั้งเมือง

โซนภายในพิพิธภัณฑ์แบ่งออกเป็น 4 โซน ดังนี้
1. โซน A. August 9,1945
