กระทรวงเกษตรและสหกรณ์ ได้จัดตั้งพิพิธภัณฑ์การเกษตรเฉลิมพระเกียรติพระบาทสมเด็จพระเจ้าอยู่หัว โดยมีวัตถุประสงค์เพื่อเฉลิมพระเกียรติพระบาทสมเด็จพระเจ้าอยู่หัว เนื่องในมหามงคลสมัยที่ พระบาทสมเด็จพระเจ้าอยู่หัวทรงครองสิริราชสมบัติครบรอบ ๕๐ ปี ในปีพุทธศักราช ๒๕๓๙
โดยสมเด็จพระเทพรัตนราชสุดาฯ สยามบรมราชกุมารี เสด็จพระราชดำเนินประกอบพิธีวางศิลาฤกษ์การก่อสร้างอาคารพิพิธภัณฑ์ เมื่อวันที่ ๔ กรกฎาคม พ.ศ.๒๕๓๙ และพระบาทสมเด็จพระเจ้าอยู่หัวเสด็จพระราชดำเนินเป็นองค์ประธานในพิธีเปิดเมื่อวันที่ ๒๑ มกราคม พ.ศ.๒๕๔๕
ต่อมากระทรวงเกษตรและสหกรณ์ ดำเนินการจัดตั้งสำนักงานพิพิธภัณฑ์เกษตรเฉลิมพระเกียรติพระบาทสมเด็จพระเจ้าอยู่หัว (องค์การมหาชน) เพื่อดำเนินการบริหารงานตามพระราชกฤษฎีกา จัดตั้งสำนักงานพิพิธภัณฑ์เกษตรเฉลิมพระเกียรติพระบาทสมเด็จพระเจ้าอยู่หัว (องค์การมหาชน) พ.ศ. ๒๕๕๒ โดยมีผลบังคับใช้ตั้งแต่วันที่ ๒๓ มิถุนายน ๒๕๕๒
