เมื่อมีการจัดตั้งหน่วยศิลปากรขึ้นปี 2500 เพื่อดูแลรักษาโบราณสถานในเมืองเชียงแสน ได้มีการตั้งพิพิธภัณฑสถานแห่งชาติขึ้น เพื่อใช้เป็นสถานที่เก็บรวบรวมและจัดแสดงโบราณวัตถุที่ได้จากการสำรวจขุดแต่งโบราณสถานเมืองเชียงแสน และบริเวณใกล้เคียง จัดแสดงให้ประชาชน นักศึกษา ชม และศึกษาหาความรู้ โดยใช้ศาลาหลังเก่าของวัดเจดีย์หลวงเป็นอาคารจัดแสดงหลังแรก

ต่อมาเมื่อวันที่ 14 พฤศจิกายน พ.ศ. 2504 จึงได้ประกาศให้เป็นพิพิธภัณฑสถานแห่งชาติ ตามพระราชบัญญัติโบราณสถาน โบราณวัตถุ ศิลปวัตถุ และพิพิธภัณฑสถานแห่งชาติ พ.ศ. ๒๕๐๔ ซึ่งเป็นพิพิธภัณฑสถานแห่งชาติที่เก่าแก่ที่สุดในภาคเหนือ

ปี 2524ได้รับงบประมาณในการสร้างอาคารทรงไทยล้านนาประยุกต์ ประดับยอดจั่ว กาแล 1 หลัง จึงได้ย้ายโบราณวัตถุ ศิลปวัตถุไปจัดแสดง แล้วเสร็จในปี 2527 และปี 2528 ได้มีการสร้างอาคารส่วนขยาย ปี 2538 ได้รับงบประมาณในการซ่อมปรับปรุง และสมเด็จพระเทพรัตนราชสุดาฯ สยามบรมราชกุมารี เสด็จพระราชดำเนินทรงเปิดพิพิธภัณฑสถานแห่งชาติ เชียงแสน อย่างเป็นทางการ เมื่อปี พ.ศ. 2540
