จนกระทั่งต่อมาในปี พ.ศ. 2442 ทางราชการได้พิจารณาเห็นว่าการที่จะรวมแขวงศรีษะเกษกับแขวงท่าปลาเป็นบริเวณน่านใต้นั้นเห็นว่าจะไม่สะดวกแก่การปกครอง จึงได้ยกแขวงทั้งสองขึ้นเป็นอำเภอโดยเรียกชื่อว่า อำเภอศรีษะเกษ กับ อำเภอท่าปลา ขึ้นอยู่ในความปกครองของจังหวัดน่าน ครั้นในเวลาต่อมาในปี พ.ศ. 2466 ทางราชการจึงได้โอนอำเภอท่าปลาไปขึ้นกับจังหวัดอุตรดิตถ์มาจนกระทั่งปัจจุบัน
