วัดธาตุทอง พระอารามหลวงในอดีต อารามแห่งนี้เดิมมี ๒ วัด คือวัดหน้าพระธาตุ และวัดทองล่าง วัดหน้าพระธาตุตั้งอยู่ริมแม่น้ำเจ้าพระยา ตำบลคลองเตย อำเภอพระโขนง จังหวัดพระนคร เป็นวัดเก่าที่สร้างขึ้นในสมัยอโยธยา (กรุงศรีอยุธยา) หน้าวัดมีพระพุทธเจดีย์ใหญ่บรรจุพระบรมสารีริกธาตุ สถาปนาโดย พระเจ้าสายน้ำผึ้งหรือพระเจ้าดวงกฤษณราช กษัตริย์แห่งอโยธยา (ปรากฏในพงศาวดารเมืองเหนือ-อยุธยามรดกโลก) ส่วนวัดทองล่างนี้เล่ากันมาว่า สถานที่ตรงนั้นเป็นสวนผลไม้ของ ปู่ ย่า ตา ยาย ของนายทอง โดยได้รับมรดกจากวงศ์สกุล นัยว่า กลางสวนนั้นมีต้นโพธิ์ใหญ่โตมาก นายทองจึงเป็นกังวลเพราะเห็นว่าต้นโพธิ์เป็นต้นไม้ในวัด ไม่สมควรจะให้อยู่ในบ้าน จะโค่นทิ้งเสียก็กลัวว่า จะเป็นอันตรายแก่ตนและครอบครัว จึงบริจาคที่ส่วนนั้นสร้างเป็นวัดเล็กๆขึ้น พอเป็นที่อยู่ของพระพอสมควร วัดนั้นยังไม่สำเร็จบริบูรณ์ดี แต่ก็ยังมีสมภารชาวรามัญรูปหนึ่งชื่อว่า "กะทอ" กะทอเป็นภาษารามัญ กะ แปลว่า ปลาตะเพียน ทอ แปลว่า ทอง กะทอ จึงแปลว่า ปลาตะเพียนทอง ส่วนชาวบ้านแถวนั้นเรียกว่า สมภารทอง สมภารกับนายทองเจ้าของวัดต่างร่วมกันทำนุบำรุงวัดจัดสร้างอุโบสถเสนาราม ต่อมาท่านทั้ง ๒ เล็งถึงนิมิตหมาย ๓ ประการ คือ

๒. เจ้าของที่ชื่อนายทอง

๓. สมภารชื่อทอง

จึงตั้งชื่อวัดนี้ขึ้นว่า "วัดโพธิ์สุวรรณาราม" หรือวัดโพธิ์ทอง ครั้นนายทองถึงแก่กรรม ผู้เป็นบุตรจึงได้ปฏิสังขรณ์วัดเป็นลำดับมา ในชั้นหลังๆวัดนี้ชาวบ้านเรียกกันว่า "วัดทอง" ภายหลังวัดทอง มีหลายแห่งตามแม่น้ำเจ้าพระยา มีทั้งด้านบนและล่างจึงเพิ่มอักษรท้ายชื่อนี้ว่า "วัดทองล่าง" คู่กับวัดทองบน ที่ตั้งของวัดทองล่างนี้ อยู่ใกล้กับฝั่งแม่น้ำเจ้าพระยา ปากคลองพระโขนง


ต่อมาในปีพุทธศักราช ๒๔๘๐ รัฐบาลในสมัยนั้นต้องการที่ตำบลคลองเตย ริมแม่น้ำเจ้าพระยา เพื่อสร้างท่าเรือกรุงเทพฯ วัดหน้าพระธาตุและวัดทองล่าง ซึ่งอยู่ภายในบริเวณนั้น จึงถูกเวนคืนที่ดิน โดยรัฐบาลชดใช้เงินให้เพื่อไปรวมกับวัดอื่น หรือไปสร้างวัดใหม่ขึ้น โดยทางคณะสงฆ์จึงตั้งคณะกรรมการขึ้นคณะหนึ่ง มีพระเดชพระคุณพระมหารัชมังคลาจารย์ (เทศ นิเทสสกเถร) สมัยเมื่อยังดำรงสมณศักดิ์ที่พระรัชมงคลมุนี วัดสัมพันธวงศ์ เป็นประธานกรรมการและท่านเจ้าคุณพระพรหมมุนี (ผิน สุวจเถร) ครั้งยังเป็นพระเทพมุนี วัดบวรนิเวศวิหาร เป็นผู้แนะนำเลือกสถานที่ดินที่สร้างวัด มีเนื้อที่ ๕๔ ไร่ ๓ งาน ๘๒ ตารางวา ราคาที่ดินไร่ละ ๕๐๐ บาท หรือวาละ ๕ สลึงสถานที่ตั้งอารามในปัจจุบัน โดยถือกรรมสิทธิ์เป็นที่วัดธาตุทอง เมื่อวันที่ ๒๓ กุมภาพันธ์ พุทธศักราช ๒๔๘๐


คณะกรรมการได้จัดการย้ายเสนาสนะถาวรวัตถุ"วัดหน้าพระธาตุและวัดทองล่าง" มาปลูกสร้างรวมกันที่ตำบลคลองบ้านกล้วย ณ สถานที่แห่งนี้ โดยมีสมเด็จพระสังฆราชเจ้า กรมหลวงวชิรญาณวงศ์ เจ้าคณะใหญ่ธรรมยุต เจ้าอาวาสวัดบวรนิเวศวิหารเป็นองค์อุปถัมภ์ และทรงนำมงคลนาม ทั้ง ๒ วัดนี้มารวมกันประทานนามใหม่ว่า "วัดธาตุทอง" ย้ายมาเมื่อปี พุทธศักราช ๒๔๘๑ ปี ๒๔๘๒ จึงเริ่มมีพระภิกษุสามเณรจำพรรษาเป็นคราวแรก ปี ๒๔๘๓ ได้รับพระราชทานวิสุงคามสีมาและได้เริ่มก่อสร้างปูชนียวัตถุ ถาวรวัตถุต่างๆตามลำดับเรื่อยมา


ต่อมาเมื่อวันที่ ๑๙ กุมภาพันธุ์ ๒๕๕๐ สมเด็จพระเจ้าพี่นางเธอ เจ้าฟ้ากัลยานิวัฒนา กรมหลวงนราธิวาสราชนครินทร์ ทรงพระกรุณารับวัดธาตุทองไว้ในพระอุปถัมภ์ และประทานตราสัญลักษณ์ใหม่ให้แก่วัด เมื่อวันที่ ๑๑ ตุลาคม ๒๕๕๐ และ พระบาทสมเด็จพระปรมินทรมหาภูมิพลอดุลยเดช มหิตลาธิเบศรรามาธิบดี จักรีนฤบดินทร สยามินทราธิราช บรมนาถบพิตร ทรงพระกรุณาโปรดเกล้าฯ ให้ยกวัดธาตุทอง เป็นพระอารามหลวง ชั้นตรี ชนิดสามัญ ในวันที่ ๒๙ พฤษาภาคม ๒๕๕๕ จวบจนปัจจุบัน
