อุทยานแห่งชาติภูจอง-นายอย ตั้งอยู่ในท้องที่อำเภอบุณฑริก อำเภอนาจะหลวย และอำเภอน้ำยืน จังหวัดอุบลราชธานี มีอาณาเขตติดต่อกับประเทศลาวและประเทศกัมพูชา พื้นที่ป่าอยู่ในส่วนหนึ่งของเทือกเขาพนมดงรักประกอบด้วยภูเขาภูเล็กภูน้อยมากมาย เช่น ภูจองนายอย ภูจองน้ำซับ ภูจอง ภูจันทร์แดง ภูพลาญสูง ภูพลาญยาว เป็นต้น มีสภาพป่าสมบูรณ์ สภาพธรรมชาติที่สวยงาม และมีสัตว์ป่าชุกชุม มีเนื้อที่ประมาณ 428,750 ไร่ หรือ 686 ตารางกิโลเมตร

ความเป็นมา: สืบเนื่องจาก ร.ต.ท.ณรงค์ เทวคุปต์ สมาชิกสภาผู้แทนราษฎรจังหวัดอุบลราชธานีได้มีหนังสือลงวันที่ 15 พฤศจิกายน 2525 ถึงกรมป่าไม้ เสนอโครงการพัฒนาป่าภูจอง-นายอยให้เป็นอุทยานแห่งชาติ ตามความต้องการของราษฎรอำเภอนาจะหลวย และอำเภอใกล้เคียงในจังหวัดอุบลราชธานี เพื่อป้องกันรักษาป่าที่มีความอุดมสมบูรณ์ และสภาพแวดล้อมทางธรรมชาติที่สวยงามไว้เป็นสถานที่ท่องเที่ยวพักผ่อนหย่อนใจ กองอุทยานแห่งชาติ กรมป่าไม้ จึงมีคำสั่งที่ 116/2526 ลงวันที่ 19 มกราคม 2526 ให้นายอนุศักดิ์ ศรีทองแดง เจ้าพนักงานป่าไม้ 3 ไปทำการสำรวจพื้นที่ดังกล่าว

ผลการสำรวจ ปรากฏว่าสภาพพื้นที่ป่าสมบูรณ์ สัตว์ป่าหลายชนิดชุกชุม และมีทิวทัศน์ธรรมชาติที่สวยงามหลายแห่ง ตามรายงานการสำรวจ ที่ กส 0713(ภจ)/พิเศษ ลงวันที่ 12 เมษายน 2526 เพื่อเป็นการสนองตอบความต้องการของราษฎรที่จะอนุรักษ์ป่าภูจอง-นายอยไว้ ต่อมานายเคน ประคำทอง ราษฎรอำเภออุดมเดช จังหวัดอุบลราชธานี ได้มีหนังสือลงวันที่ 1 มิถุนายน 2526 ถึงรัฐมนตรีช่วยว่าการกระทรวงเกษตรและสหกรณ์ เร่งรัดการจัดตั้งอุทยานแห่งชาติแห่งนี้ กองอุทยานแห่งชาติจึงได้เร่งรัดสำรวจหาข้อมูลเพิ่มเติมเห็นว่า พื้นที่ป่าภูจอง-นายอยมีสภาพทิวทัศน์และธรรมชาติที่สวยงามเหมาะที่จะจัดตั้งเป็นอุทยานแห่งชาติ ตามหนังสือวนอุทยานภูจอง ที่ กห 0713(ภจ)/77 ลงวันที่ 9 สิงหาคม 2527

กองอุทยานแห่งชาติ กรมป่าไม้ ได้นำเสนอคณะกรรมการอุทยานแห่งชาติ ซึ่งได้มีมติการประชุมครั้งที่ 3/2527 เมื่อวันที่ 12 กันยายน 2527 เห็นชอบให้กำหนดพื้นที่ป่าดังกล่าวเป็นอุทยานแห่งชาติ โดยได้มีพระราชกฤษฎีกากำหนดบริเวณที่ดินป่าภูจอง-นายอยในท้องที่ตำบลห้วยข่า อำเภอบุณฑริก ตำบลนาจะหลวย อำเภอนาจะหลวย และตำบลโดมประดิษฐ์ อำเภอน้ำยืน จังหวัดอุบลราชธานี ให้เป็นอุทยานแห่งชาติ ซึ่งประกาศไว้ในราชกิจจานุเบกษา เล่ม 104 ตอนที่ 103 ลงวันที่ 1 มิถุนายน 2530 เป็นอุทยานแห่งชาติลำดับที่ 53 ของประเทศ
