ศูนย์เครื่องมือวิทยาศาสตร์ได้จัดตั้งอย่างเป็นทางการโดยตราเป็นพระราชกฤษฎีกาการจัดตั้งส่วนราชการประกาศในราชกิจจานุเบกษา เล่ม 109 ตอนที่ 45 ลงวันที่ 9 เมษายน 2535 โดยมีวัตถุประสงค์เพื่อรวมกิจกรรมด้านการให้บริการเครื่องมือวิทยาศาสตร์เข้าด้วยกัน เพื่อปรับปรุงให้มีเอกภาพด้านการจัดวางระบบงานและเพิ่มประสิทธิภาพการเรียน การสอน การวิจัย และการบริการวิชาการ เพื่อให้บริการด้านการใช้และการซ่อมบำรุงรักษาเครื่องมือวิทยาศาสตร์แก่นักศึกษา บุคลากรของมหาวิทยาลัยและบุคลากรภายนอกได้อย่างเต็มที่ รวมทั้งเป็นศูนย์ฝึกอบรมเชิงปฏิบัติการและการสร้างเครื่องมือวิทยาศาสตร์ของมหาวิทยาลัย การแบ่งส่วนราชการได้ประกาศในราชกิจจานุเบกษา เล่ม 109 ตอนที่ 93 ลงวันที่ 11 กันยายน 2535 โดยให้แบ่งส่วนราชการศูนย์เครื่องมือฯ ออกเป็น 3 ฝ่าย ดังนี้
