ไทยและบรูไนได้จัดตั้งกลไกความร่วมมือทวิภาคีระหว่างกัน คือ คณะกรรมาธิการร่วมว่าด้วยความร่วมมือทวิภาคีไทย-บรูไน ซึ่งมีการประชุมครั้งที่ 1 เมื่อวันที่ 30 – 31 มีนาคม 2546 ที่กรุงเทพฯ โดยมีรัฐมนตรีว่าการกระทรวงการต่างประเทศกับรัฐมนตรีว่าการกระทรวงการต่างประเทศบรูไน ฯ เป็นประธานการประชุมร่วม ซึ่งได้มีการหารือเกี่ยวกับการส่งเสริมความสัมพันธ์และความร่วมมือระหว่างทั้งสองประเทศในด้านต่าง ๆ ได้แก่ การทหาร การค้า การลงทุน (รวมทั้งการประมง อุตสาหกรรม ธนาคารอิสลามแห่งประเทศไทย) แรงงาน ความร่วมมือด้านวิชาการ การท่องเที่ยว และ การสื่อสารและวัฒนธรรม ผลการประชุมแสดงให้เห็นถึงความมุ่งมั่นที่จะพัฒนาความสัมพันธ์ระหว่างทั้งสองประเทศให้มีความคืบหน้า นอกจากนี้ ไทยยังประสบความสำเร็จในการโน้มน้าวให้บรูไนฯ ให้ความสำคัญกับการลงทุนในอุตสาหกรรมอาหารฮาลาลและร่วมมือกันจัดตั้งธนาคารอิสลามแห่งประเทศไทยเมื่อวันที่ 3 กันยายน 2546 ในระหว่างการเยือนบรูไนฯ นายกรัฐมนตรีได้เข้าเฝ้า ฯ สมเด็จพระราชาธิบดีแห่งบรูไน ฯ และกล่าวสุนทรพจน์ในการประชุม General Meeting ครั้งที่ 15 ของสภาความร่วมมือทางเศรษฐกิจแปซิฟิก (Pacific Economic Cooperation Council – PECC) ได้มีการหารือเกี่ยวกับการจัดตั้งมหาวิทยาลัยอิสลามในไทย ความร่วมมือด้านการท่องเที่ยว การลงทุน โดยเฉพาะการจัดตั้งกองทุน ร่วมลงทุน (Matching Fund) “กองทุนไทยทวีทุน” (ระหว่าง Brunei Investment Agency กับกองทุนบำเหน็จบำนาญข้าราชการ) ความร่วมมือระหว่าง Royal Brunei Airlines กับบริษัทการบินไทย จำกัด (มหาชน) และความร่วมมือเอเชีย (ACD) รวมทั้งเรื่องธนาคารอิสลามแห่งบรูไน ฯ กับกองทุนไทยทวีทุนที่ได้ตกลงร่วมลงทุนในธนาคารอิสลามแห่งประเทศไทย
นอกจากนี้ ไทยและบรูไน ฯ มีทัศนะทางด้านการทหารและความมั่นคงที่สอดคล้องกัน และมีการแลกเปลี่ยนการเยือนระหว่างผู้นำระดับสูงของกองทัพของทั้งสองประเทศอย่าง
สำหรับท่าทีของฝ่ายบรูไนฯ ต่อสถานการณ์การเมืองของไทยนั้น เมื่อวันที่ 27 กันยายน 2549 เอกอัครราชทูต ณ บันดาร์เสรีเบกาวัน ได้เข้าพบปลัดกระทรวงฝ่ายการเมือง กระทรวงการต่างประเทศและการค้าของบรูไนฯ เพื่อชี้แจงเกี่ยวกับสถานการณ์ในประเทศไทย โดยปลัดกระทรวงฯ กล่าวว่าเหตุการณ์ที่เกิดขึ้นเป็นเรื่องภายในของประเทศไทย และไทยมีสิทธิกำหนดอนาคตของตนเอง บรูไนฯ มีนโยบายไม่แทรกแซงและเคารพอำนาจอธิปไตย เอกราช และความมั่นคงของรัฐ และยินดีที่ได้ทราบว่าไม่เกิดเหตุการณ์รุนแรง อีกทั้งประชาชนสามารถดำเนินชีวิตได้ตามปกติ นอกจากนั้น ยังได้กล่าย้ำว่า บรูไนฯ มีความเชื่อมั่นอย่างเต็มที่ว่าไทยจะสามารถบริหารจัดการให้ทุกอย่างดำเนินไปด้วยดี หลังจากนั้น ในวันที่ 9 พฤศจิกายน 2549 พล.อ.สุรยุทธ์ จุลานนท์ นายกรัฐมนตรี ได้เดินทางเยือนบรูไน ฯ อย่างเป็นทางการ

ความสัมพันธ์ทางเศรษฐกิจ
การค้ารวมระหว่างไทยกับบรูไน ฯ ในปี 2548 มีมูลค่าการค้ารวม 273 ล้านดอลลาร์สหรัฐ คิดเป็นร้อยละ 0.12 ของมูลค่าการค้าระหว่างประเทศของไทย เป็นคู่ค้าลำดับที่ 56 ของไทย ไทยขาดดุลการค้ากับบรูไน ฯ 135.6 ล้านดอลลาร์สหรัฐ

• ด้านวิชาการ ปัจจุบันมีนักศึกษาไทยที่มาเรียนในมหาวิทยาลัยบรูไนดารุสซาลาม ทั้งโดยทุนรัฐบาลไทยและบรูไนฯ ประมาณ 50 คน มีนักศึกษามุสลิมที่มาจากจังหวัดชายแดนภาคใต้ที่ได้รับทุนจากทางการบรูไนฯ ให้มาเรียนทางด้านรัฐศาสตร์และการศาสนาประมาณ 20 คน ซึ่งมีทั้งหญิงและชาย แต่ก็มีนักศึกษาหลายคนที่บริษัทเอกชนในประเทศไทย อาทิ การปิโตรเลียมแห่งประเทศไทยส่งไปเรียนวิชาทั่วไป ซึ่งในปี 2549 ไทยได้ให้ทุนการศึกษาแก่บรูไนฯ 1 ทุน ได้แก่ Thai Language Learning among ASEAN Diplomats และรัฐบาลบรูไนฯ ได้ตกลงจัดสรรทุนการศึกษาให้แก่นักเรียนจากประเทศพันธมิตรอาเซียน ประเทศละ 2 ทุน รวม 18 ทุน
