วัดพระธาตุดอยสุเทพมีประวัติความเป็นมา ดังนี้คือ
สร้างขึ้นเมื่อ พ . ศ . ๑๙๒๖ ในสมัยของพระญากือนามหาราชและได้รับพระราชทานวิสุงคามสีมาในปี พ . ศ . ๒๐๑๐ โดยมีตำนานที่เล่าเกี่ยวกับวัดพระธาตุดอยสุเทพไว้ว่า ในสมัยพระญากือนา กษัตริย์องค์ที่ ๖ แห่งราชวงศ์มังราย ( ครองราชย์ พ . ศ . ๑๘๙๘ - ๑๙๒๘ ) ผู้ทรงมีความเลื่อมใสในพระพุทธศาสนามากได้โปรดให้สร้างพระเจดีย์บนดอยสุเทพ โดยทรงนิมนต์พระมหาสุมนเถระเจ้าจากเมืองสุโขทัยให้มาประกาศศาสนาที่เมือง เชียงใหม่ และในครั้งนั้น พระมหาสุมนเถระเจ้าได้นำเอาพระบรมธาตุของพระพุทธเจ้ามาด้วย พระญากือนาเกิดความเลื่อมใสมาก จึงโปรดให้มีพิธีสรงน้ำพระบรมธาตุเพื่อจะได้อัญเชิญไปบรรจุไว้ในสถูปเจดีย์ ของวัดบุปผาราม ในขณะที่กระทำพิธีสรงน้ำพระบรมธาตุอยู่นั้นเอง พระบรมธาตุได้แยกออกเป็นสองส่วน พระญากือนากับพระมหาสวามีสุมนะจึงได้พร้อมใจกันทำพิธีบรรจุพระบรมธาตุองค์ ใหม่ไว้ที่วัดสวนดอก ส่วนพระบรมธาตุองค์เดิมนำไปประดิษฐานไว้ที่ดอยสุเทพ โดยเริ่มจากการอัญเชิญผอบพระบรมสารีริกธาตุขึ้นสถิตเหนือเศวตคชาธารช้างมงคล แล้ว อธิษฐานเสี่ยงช้างพระที่นั่งปล่อยไป หากพระบรมธาตุประสงค์จะสถิตอยู่ ณ ที่ใด ก็ขอให้ช้างมงคลหยุด ณ ที่แห่งนั้น และในระหว่างทางที่ช้างมงคลเดินทางไป ก็ได้หยุดเดินถึงสามครั้งทำให้เกิดชื่อของดอยช้างนูนและดอยงาม ครั้งที่สามซึ่งถือเป็นครั้งสำคัญ เนื่องจากช้างมงคลได้ไต่เขาไปจนถึงยอดดอยวาสุเทพบรรพตแล้วร้องเสียงดังจน ก้องสะท้านไปทั่วภูเขา เมื่อเดินประทักษิณ ๓ รอบแล้วจึงคุกเข่าหมอบลง และทันทีที่อาราธนาพระบรมธาตุลงจากหลังแล้ว ช้างมงคลนั้นล้มลงตายในทันที ซึ่งหมายความว่าจะไม่ยอมเป็นพาหนะของผู้ใดอีก
