เมื่อปี พ.ศ. ๒๔๕๙ เมืองยะลา ได้แยกตั้งเป็นอำเภอ ที่ตั้งที่ว่าการได้ย้ายที่ทำการอำเภอหลายครั้ง นับตั้งแต่แยกจากเมืองยะลา มาเป็นอำเภอเมืองยะลา ได้ย้ายที่ตั้งเป็นลำดับ ดังนี้
๑.ตั้งอยู่ที่บ้านทุเรียน ในท้องที่หมู่ที่ 5 ตำบลท่าสาป
๒.ตั้งอยู่ที่บ้านลิมุด ในท้องที่หมู่ที่ 3 ตำบลท่าสาป
๓.ตั้งอยู่ที่บ้านท่าสาป ในท้องที่หมู่ที่ 1 ตำบลท่าสาป
๔.ตั้งอยู่ริมหัวหาดแม่น้ำปัตตานี ในท้องที่ตำบลสะเตง (ใกล้เรือนจำกลางจังหวัดยะลา)การย้ายที่ทำการอำเภอเมืองยะลา มาตั้งที่ตำบลสะเตง ได้เปลี่ยนชื่อใหม่ เรียกว่า “อำเภอสะเตง”
๕.เมื่อปี พ.ศ. ๒๔๘๒ ได้ย้ายที่ทำการอำเภอสะเตง ไปตั้งอยู่ในท้องที่หมู่ที่ ๖ ตำบลสะเตง ซึ่งอยู่ห่างจากที่ทำการอำเภอเดิม ประมาณ ๑ กิโลเมตรและเปลี่ยนชื่อจากอำเภอสะเตงมาเป็น อำเภอเมืองยะลา และได้เรียกชื่อ อำเภอเมืองยะลา มาจนถึงปัจจุบัน
๖. เมื่อปี พ.ศ. ๒๔๘๖ ได้ย้ายที่ทำการอำเภอเมืองยะลา ไปตั้งที่บ้านนิบง ในท้องที่ตำบลสะเตง อยู่ห่างจากที่ทำการอำเภอเดิม ประมาณ ๔ กิโลเมตรโดยอาศัยอาคารของโรงเรียนยะลาบำรุง เป็นที่ทำการอำเภอชั่วคราว
เมื่อวันที่ ๒๖ มีนาคม ๒๔๙๕ อำเภอเมืองยะลา ได้ย้ายที่ทำการอำเภอมาตั้ง ณ บริเวณผังเมืองใหม่ อยู่ใกล้ศาลากลางจังหวัดยะลา และได้ทำการก่อสร้างอาคารที่ว่าการอำเภอเมืองยะลา ขึ้นเป็นอาคารตึก ๒ ชั้น มาจนปัจจุบัน
