ครั้นในรัชสมัยพระบาทสมเด็จพระจุลจอมเกล้าเจ้าอยู่หัว ได้โปรดเกล้าฯ ให้ยกเลิกการปกครองแบบจตุสดมภ์ โดยทรงปรับปรุงเปลี่ยนระเบียบการบริหารราชการแผ่นดินใหม่ เรียกว่า "พระราชบัญญัติลักษณะปกครองท้องถิ่น ร.ศ. 116" โดยได้นำมาใช้กับ 7 หัวเมืองภาคใต้ โดยเรียกว่า "ข้อบังคับสำหรับ ปกครอง 7 หัวเมือง ร.ศ. 120" มีการแบ่งการปกครองเป็นมณฑลเทศาภิบาล มีตำแหน่งพระยาเมือง (เจ้าเมือง) ปลัดเมือง, ยกกระบัตรเมือง, โดยทั้งหมดขึ้นตรงต่อข้าหลวง ซึ่งในภาคใต้แบ่งออกเป็น 4 มณฑล โดยเมืองปัตตานีขึ้นอยู่ในมณฑลนครศรีธรรมราช มีผู้ว่าราชการเมืองเป็นผู้ดูแล อยู่ในปกครองของข้าหลวงเทศาภิบาลมณฑล ต่อมาเมื่อปีพุทธศักราช 2449 ได้โปรดเกล้าฯ ให้แยกหัวเมืองที่ขึ้นกับมณฑลนครศรีธรรมราชทั้ง 7 หัวเมือง มาตั้งเป็นมณฑลปัตตานี
ในรัชสมัยพระบาทสมเด็จพระปกเกล้าเจ้าอยู่หัว ภายหลังการเปลี่ยนแปลงการปกครองได้มีการตราพระราชบัญญัติการบริหารราชการส่วนภูมิภาค พุทธศักราช 2476 ขึ้น จึงได้ยุบเลิกมณฑลปัตตานี และได้แบ่งออกเป็นจังหวัดปัตตานี จังหวัดยะลา และจังหวัดนราธิวาสในปัจจุบัน
ในส่วนของอำเภอเบตงนั้นแรกเริ่มได้ตั้งขึ้นเป็นอำเภอชื่อว่า อำเภอยะรม (ตั้งอยู่ที่บ้านฮางุด หมูที่ 1 ตำบลเบตง) แบ่งการปกครองออกเป็น 6 ตำบล คือ ตำบลเบตง ตำบลยะรม ตำบลอิตำ ตำบลโกรเน ตำบลบาโลน และตำบลเซะ หรือโกร๊ะ
ต่อมาในปีพุทธศักราช 2442 จากผลการปักปันแดนระหว่างไทยกับสหพันธรัฐมลายู (อาณานิคมของอังกฤษ) เป็นเหตุให้ตำบลอิตำ ตำบลโกรเน ตำบลบาโลน และตำบลเซะ หรือโกร๊ะ รวม 4 ตำบล ถูกตัดออกจากอำเภยะรมไปรวมอยู่กับรัฐเประในสหพันธรัฐมลายู อำเภอยะรมจึงเหลือการปกครองอยู่เพียง 2 ตำบล คือ ตำบลเบตง และตำบลยะรม ต่อมาได้มีการจัดตั้งตำบลอัยเยอร์เวง และตำบลฮาลา ซึ่งจากหลักฐานปรากฏว่า มีตำบลอัยเยอร์เวงในปีพุทธศักราช 2462 และมีตำบลฮาลาในปี พุทธศักราช 2486
ต่อมาอีกในปีพุทธศักราช 2473 สมัยที่พระพิชิตบัญชาการเป็นนายอำเภอ ได้ย้ายที่ตั้งที่ว่าการอำเภอจากบ้านฮางุส หมู่ที่ 1 ตำบลเบตง มาตั้งอยู่ที่บ้านกำปงมัสยิด หมู่ที่ 6 ตำบลเบตง พร้อมกับได้เปลี่ยนชื่อจาก "อำเภอยะรม" เป็น อำเภอเบตง (ที่ว่าการอำเภอหลังเก่าตั้งอยู่ใกล้กับสถานีตำรวจภูธรเบตงปัจจุบัน)

ในปีพุทธศักราช 2481 ได้ตั้งตำบลตาเนาะแมเราะ และในปีพุทธศักราช 2482 ได้ยุบตำบลฮาลาไปรวมกับตำบลอัยเยอร์เวง รวมทั้งได้ประกาศตั้งเทศบาลตำบลเบตงโดยครอบคลุมพื้นที่ตำบลเบตงทั้งหมด ต่อมาเมื่อวันที่ 18 กันยายน พ.ศ. 2527 กระทรวงมหาดไทยประกาศตั้งตำบลธารน้ำทิพย์ ทำให้อำเภอเบตงมีการปกครองรวม 5 ตำบล คือ ตำบลยะรม ตำบลอัยเยอร์เวง ตำบลตาเนาะแมเราะ และตำบลธารน้ำทิพย์จนถึงปัจจุบัน
ต่อมาได้ย้ายที่ตั้งที่ว่าการอำเภออีกครั้งหนึ่ง เมื่อวันที่ 16 กุมภาพันธ์ พ.ศ. 2528 มาตั้งอยู่ที่ปัจจุบัน โดยมีนายกรัฐมนตรี พลเอกเปรม ติณสูลานนท์ เป็นประธานเปิดอาคารหลังใหม่
