ต่อมาในปีพุทธศักราช ๒๔๘๐ รัฐบาลในสมัยนั้นต้องการที่ตำบลคลองเตย ริมแม่น้ำเจ้าพระยา เพื่อสร้างท่าเรือกรุงเทพฯ วัดหน้าพระธาตุและวัดทองล่าง ซึ่งอยู่ภายในบริเวณนั้น จึงถูกเวนคืนที่ดิน โดยรัฐบาลชดใช้เงินให้เพื่อไปรวมกับวัดอื่น หรือไปสร้างวัดใหม่ขึ้น โดยทางคณะสงฆ์จึงตั้งคณะกรรมการขึ้นคณะหนึ่ง มีพระเดชพระคุณพระมหารัชมังคลาจารย์ (เทศ นิเทสสกเถร) สมัยเมื่อยังดำรงสมณศักดิ์ที่พระรัชมงคลมุนี วัดสัมพันธวงศ์ เป็นประธานกรรมการและท่านเจ้าคุณพระพรหมมุนี (ผิน สุวจเถร) ครั้งยังเป็นพระเทพมุนี วัดบวรนิเวศวิหาร เป็นผู้แนะนำเลือกสถานที่ดินที่สร้างวัด มีเนื้อที่ ๕๔ ไร่ ๓ งาน ๘๒ ตารางวา ราคาที่ดินไร่ละ ๕๐๐ บาท หรือวาละ ๕ สลึงสถานที่ตั้งอารามในปัจจุบัน โดยถือกรรมสิทธิ์เป็นที่วัดธาตุทอง เมื่อวันที่ ๒๓ กุมภาพันธ์ พุทธศักราช ๒๔๘๐


คณะกรรมการได้จัดการย้ายเสนาสนะถาวรวัตถุ"วัดหน้าพระธาตุและวัดทองล่าง" มาปลูกสร้างรวมกันที่ตำบลคลองบ้านกล้วย ณ สถานที่แห่งนี้ โดยมีสมเด็จพระสังฆราชเจ้า กรมหลวงวชิรญาณวงศ์ เจ้าคณะใหญ่ธรรมยุต เจ้าอาวาสวัดบวรนิเวศวิหารเป็นองค์อุปถัมภ์ และทรงนำมงคลนาม ทั้ง ๒ วัดนี้มารวมกันประทานนามใหม่ว่า "วัดธาตุทอง" ย้ายมาเมื่อปี พุทธศักราช ๒๔๘๑ ปี ๒๔๘๒ จึงเริ่มมีพระภิกษุสามเณรจำพรรษาเป็นคราวแรก ปี ๒๔๘๓ ได้รับพระราชทานวิสุงคามสีมาและได้เริ่มก่อสร้างปูชนียวัตถุ ถาวรวัตถุต่างๆตามลำดับเรื่อยมา
