ความสัมพันธ์ระหว่างไทยกับมาเลเซียแบ่งออกเป็น 2 ด้านหลัก ได้แก่ (1) การดำเนินความร่วมมือภายใต้กลไกต่าง ๆ ที่มีอยู่ อาทิ คณะกรรมาธิการร่วมว่าด้วยความร่วมมือทวิภาคีระหว่างไทยกับมาเลเซีย (Joint Commission : JC) คณะกรรมการว่าด้วยยุทธศาสตร์การพัฒนาร่วมสำหรับพื้นที่ชายแดน (Joint Development Strategy : JDS) คณะกรรมการด้านความมั่นคง ได้แก่ คณะกรรมการชายแดนทั่วไป (General Border Committee : GBC) คณะกรรมการระดับสูง (High Level Committee : HLC) และคณะกรรมการชายแดนส่วนภูมิภาค (Regional Border Committee : RBC) ซึ่งทั้ง 3 ระดับเป็นกรอบความร่วมมือของฝ่ายทหารเพื่อแลกเปลี่ยนข้อมูลข่าวสารด้านความมั่นคง และความร่วมมือชายแดน คณะกรรมการด้านความมั่นคงกรอบอื่น ๆ เฉพาะเรื่อง อาทิ คณะกรรมการร่วมด้านการป้องกันและปราบปรามยาเสพติด และความร่วมมือในกรอบ Indonesia-Malaysia-Thailand Growth Triangle (IMT-GT) และอาเซียน และ (2) ความร่วมมือในการแก้ไขปัญหาความไม่สงบในพื้นที่จังหวัดชายแดนภาคใต้ ซึ่งประกอบด้วยการเสริมสร้างความมั่นคงในพื้นที่ชายแดนร่วมกัน การร่วมกันพัฒนาและยกระดับคุณภาพชีวิตของประชาชนในพื้นที่ชายแดนของทั้งสองประเทศและการเสริมสร้างมาตรการสร้างความไว้วางใจ (Confidence Building Measures) บนพื้นฐานของกรอบ 3Es ได้แก่ การศึกษา (Education) การจ้างงาน (Employment) และการประกอบกิจการ (Entrepreneurship)
