โรงเรียนจุฬาภรณราชวิทยาลัย ชลบุรี จัดตั้งขึ้นเพื่อเฉลิมพระเกียรติเนื่องในวโรกาสที่สมเด็จพระเจ้าลูกเธอเจ้าฟ้าจุฬาภรณ์วลัยลักษณ์ อัครราชกุมารี ทรงเจริญพระชนมายุครบ 36 พรรษา เมื่อวันที่ 4 กรกฏาคม พ.ศ.2536 เพื่อเฉลิมพระเกียรติที่พระองค์ทรงมีพระมหากรุณาธิคุณต่องานด้านวิทยาศาสตร์ เทคโนโลยีและสิ่งแวดล้อม ด้วยการจัดการศึกษาด้านวิทยาศาสตร์ คณิตศาสตร์ เทคโนโลยีและสิ่งแวดล้อม สนองพระราชประสงค์ของพระองค์ที่ทรงมุ่งมั่นส่งเสริมคุณภาพชีวิตของราษฎร ตลอดทั้งการศึกษาของเยาวชน โดยได้รับการบริจาคที่ดินจำนวน 110 ไร่ 2 ตารางวา จาก ฯพณฯ ดร.ประโยชน์ เนื่องจำนงค์ อดีตรัฐมนตรีช่วยว่าการกระทรวงอุตสาหกรรม และอดีตสมาชิกสภาผู้แทนราษฎรจังหวัดชลบุรี มีนายจำโนทย์ ปล้องอุดม เป็นผู้อำนวยการคนแรก และนายสุวิทย์ ซื่อตรง เป็นผู้อำนวยการโรงเรียนจุฬาภรณราชวิทยาลัย ชลบุรี คนปัจจุบัน
เมื่อปีการศึกษา 2551 ได้ดำเนินการพัฒนานักเรียนต้นแบบหลักสูตรโรงเรียนวิทยาศาสตร์ภูมิภาค โดยความร่วมมือของสำนักงานคณะกรรมการการศึกษาขั้นพื้นฐาน(สพฐ.) กับโรงเรียนมหิดลวิทยานุสรณ์ ในการคัดเืลือกนักเรียนที่มีความสามารถด้านคณิตศาสตร์ วิทยาศาสตร์ เข้าศึกษาหลักสูตรที่จัดการเรียนการสอนที่เน้นด้านคณิตศาสตร์ วิทยาศาสตร์ และเทคโนโลยีอย่างเข้มข้น เป็นผลให้โรงเรียนจุฬาภรณราชวิทยาลัย ชลบุรี ได้รับการจัดการเรียนการสอบแบบเข้ม และมีศักยภาพในการพัฒนานักเรียนที่มีความสามารถทางด้านคณิตศาสตร์และวิทยาศาสตร์ เพื่อก้าวสูามาตรฐานสากล และในวันที่ 25 พฤศจิกายน 2553 คณะรัฐมนตรีมีมติอนุมัติให้ดำเนินโครงการพัฒนาโรงเรียนจุฬาภรณราชวิทยาลัย ให้เป็นโรงเรียนวิทยาศาสตร์ภูมิภาคเพื่อกระจายโดยกาสสำหรับนัำกเรียนผู้มีความสามารถพิเศษด้านคณิตศาสตร์และวิทยาศาสตร์ และมอบทุนสนับสนุนการศึกษาเทียบเท่ากับนักเรียนของโรงเรียนมหิดลวิทยานุสรณ์ โดยจัดการศึกษาในลัษณะโรงเรียนปรจำตั้งแต่ระดับชั้นมัธยมศึกษาปีที่ 1 ถึง 6
