หลังจากสิ้นกรุงศรีอยุธยาวัดมเหยงคณ์ถูกทอดทิ้งให้รกร้าง ไม่มีพระสงฆ์จำพรรษา จนกระทั่งปี พ.ศ. ๒๕๒๗ พระครูเกษมธรรมทัต
(ปัจจุบันเป็นพระภาวนาเขมคุณ วิ.) ได้จัดตั้งสำนักกรรมฐานขึ้นในบริเวณวัดมเหยงคณ์ โบราณสถานได้รับการดูแล ถากถางพันธุ์ไม้ต่างๆ ที่ขึ้นปกคลุมโบราณสถานไว้ ปรับบริเวณพื้นที่ในฝ่ายพุทธาวาสและสังฆาวาสให้ร่มรื่นและสงบเงียบจากสิ่งรบกวน กรมศิลปากรเองก็เข้ามาดำเนินการขุดแต่งและปฏิบัติงามตามโครงการบูรณะฟื้นฟูดินแดนกลุ่มอโยธยาทำให้สภาพของวัดมเหยงคณ์ ที่เปรียบเสมือนทองคำจมดินอยู่ ได้รับการขัดสีฉวีวรรณให้สุกปลั่ง ปรากฏแก่สายตาของผู้มาพบเห็นได้ชื่นชมและประจักษ์ในคุณค่าของสถาปัตยกรรมไทยในอารามแห่งนี้ได้เต็มที่
ปัจจุบันกรมศิลปากรได้ขึ้นทะเบียนวัดมเหยงคณ์เป็นโบราณสถานของชาติ ตั้งแต่วันที่ ๘ มีนาคม พ.ศ.๒๔๘๔ กรมศิลปากรได้เข้าไปบูรณะ และเนื้อที่นอก
เขตโบราณสถานได้จัดเป็นสำนักปฏิบัติกรรมฐาน โดยมีประชาชนเข้าไปรับการอบรมเป็นจนนวนมาก ทางวัดมเหยงคณ์ได้จัดให้มีกิจกรรมทางศาสนามากมาย ได้แก่

- จัดอบรมวิปัสนากรรมฐาน

- จัดอบรมปฏิบัติธรรมพิเศษ

- จัดบวชเนกขัมมภาวนาประจำเดือน

- จัดบวชถือศีล ๘ ประจำวัน

- จัดบวชพระสงฆ์ประจำเดือน และ พระสงฆ์จำพรรษา
