เมื่อปี พ.ศ. 2498 กระทรวงศึกษาธิการ จัดตั้งกองอุปกรณ์การศึกษา ขึ้นในสังกัดกรมวิชาการ ต่อมาเมื่อปี พ.ศ. 2501 กองอุปกรณ์การศึกษา รับมอบอาคารศาลาวันเด็ก ภายในบริเวณสนามเสือป่า จากคณะกรรมการจัดงานฉลองวันเด็กแห่งชาติ ประจำปีดังกล่าว ซึ่งก่อสร้างขึ้นเพื่อจัดกิจกรรม และเป็นอนุสรณ์งานวันเด็กแห่งชาติในปีนั้น จากนั้นในปี พ.ศ. 2514 สภาคณะปฏิวัติ มีมติเห็นชอบให้กระทรวงศึกษาธิการ ดำเนินการจัดตั้งพิพิธภัณฑ์วิทยาศาสตร์ ซึ่งเริ่มดำเนินการก่อสร้างอาคาร เมื่อเดือนสิงหาคม พ.ศ. 2518 และในปีต่อมา จัดตั้งศูนย์บริภัณฑ์เพื่อการศึกษา เป็นหน่วยงานใหม่ในระดับกอง สังกัดกรมวิชาการ ตามพระราชกฤษฎีกาแบ่งส่วนราชการ ประกอบด้วยหน่วยงานหลักคือ ศาลาวันเด็ก ท้องฟ้าจำลองกรุงเทพ และพิพิธภัณฑ์วิทยาศาสตร์ อันมีผลเป็นการทดแทน และยุบเลิกกองอุปกรณ์การศึกษา ไปโดยปริยาย

ต่อมาเมื่อวันที่ 24 มีนาคม พ.ศ. 2522 กระทรวงศึกษาธิการ โอนย้ายศูนย์บริภัณฑ์เพื่อการศึกษา ไปสังกัดกรมการศึกษานอกโรงเรียน (ปัจจุบันคือ สำนักงานส่งเสริมการศึกษานอกระบบและการศึกษาตามอัธยาศัย) ซึ่งจัดตั้งขึ้นใหม่ในวันดังกล่าว และวันที่ 9 สิงหาคม ปีเดียวกัน พระบาทสมเด็จพระปรมินทรมหาภูมิพลอดุลยเดช เสด็จพระราชดำเนินทรงประกอบพิธีเปิด อาคารพิพิธภัณฑ์วิทยาศาสตร์ ซึ่งก่อตั้งขึ้นเป็นแห่งแรกในประเทศไทย จากนั้นในปี พ.ศ. 2537 กระทรวงศึกษาธิการ เปลี่ยนชื่อหน่วยงานจากศูนย์บริภัณฑ์เพื่อการศึกษา มาเป็นศูนย์วิทยาศาสตร์เพื่อการศึกษาจนถึงปัจจุบัน
