หลังจากป พ.ศ.๑๕๙๓ พบวาเมืองจันเสนถูกทิ้งราง ซึ่งตามขอสันนิษฐานวานาจะเปนสาเหตุมาจากกระแสน้ําเปลี่ยนทิศทาง ทําใหผูคนอพยพไปอยูที่อื่น ทําใหเมืองโบราณจันเสนสมัยทวารวดีถึงแกกาลลมสลาย ซึ่งใน พ.ศ.๑๕๙๓ นี้ เปนชวงตอของสมัยสุโขทัยและอยุธยา เมือง จันเสนไดกลับมาเปนหมูบานอีกครั้งในสมัยอยุธยาตอนตนเพราะมีผูคนเขามาตั้งถิ่นฐานที่จันเสนจนถึงสมัยรัตนโกสินทรไดมีการปรับปรุงกอตั้งเมืองจันเสนใหเจริญรุงเรืองขึ้นจนถึงปจจุบันนี้

ในบริเวณเมืองโบราณได้ขุดพบโบราณวัตถุหลายอย่าง ประเภทที่ทำด้วยเศษดินเผา อาทิ พระพิมพ์ต่าง ๆ ตุ๊กตา ตะเกียง ประเภทที่ทำด้วยหิน ได้แก่ ฐานบัว ธรรมจักร ขวานหินขัดที่ทำด้วยโลหะ มีตุ้มหูทำด้วยตะกั่วหรือดีบุก ใบหอกที่ทำด้วยสำริด ปัจจุบันโบราณวัตถุดังกล่าวเก็บรักษาไว้ที่ พิพิธภัณฑ์จันเสน ซึ่งตั้งอยู่ในวัดจันเสน เริ่มก่อสร้างโดยพระครูนิสัยจริยคุณ หรือที่ชาวยบ้านเรียกว่า "หลวงพ่อโอด" ได้มีดำริที่จะสร้างพระมหาธาตุเจดีย์ขึ้นเพื่อให้เป็นศูนย์กลางชุมชน ภายในจัดให้มีส่วนที่เป็นพิพิธภัณฑ์เพื่อใช้แสดงเรื่องราวของจันเสนในอดีต พร้อมกันไปด้วยพระครูนิวิฐธรรมขันธ์หรือหลวงพ่อเจริญ เจ้าอาวาสรูปต่อมาเป็นกำลังสำคัญที่สานต่องานพิพิธภัณฑ์จนเสร็จสมบูรณ์โดยงบประมาณในการก่อสร้างนั้นได้มาจากแรงศรัทธาของประชาชน
