ตลาดแห่งนี้มีความเป็นมายาวนานกว่า 60 ปี เริ่มตั้งแต่ปี พ.ศ. 2491 ในสมัยจอมพล ป. พิบูลสงคราม เป็นนายกรัฐมนตรีรัฐบาลมีนโยบายให้จัดตั้งตลาดนัดขึ้นในทุกจังหวัด สำหรับกรุงเทพนั้นได้เลือกสนามหลวงเป็นสถานที่จัดตลาดนัด แต่เพียงไม่ถึงปีทางราชการก็ย้ายตลาดนัด ไปอยู่ในพระราชอุทยานสราญรมย์แล้วจึงย้ายออกไปตั้งอยู่บริเวณสนามไชย และย้ายตลาดนัดกลับไปอยู่ที่สนามหลวงในปี พ.ศ. 2501

ต่อมาในปี พ.ศ. 2521 ได้มีนโยบายใช้สนามหลวงเป็นที่พักผ่อนหย่อนใจ และจัดงานกรุงรัตนโกสินทร์ 200 ปี การรถไฟแห่งประเทศไทยจึงได้มอบที่ดินย่านพหลโยธิน โดยการดำเนินการโดยนายเชาวน์วัศ สุดลาภา เป็นผู้ว่าราชการกรุงเทพมหานครในขณะนั้น จึงจัดที่ดินสวนจตุจักรด้านทิศใต้ให้แก่ กรุงเทพมหานครเพื่อใช้ในกิจการสาธารณประโยชน์ และกรุงเทพมหานครได้ปรับพื้นที่เพื่อให้ผู้ค้าหาบเร่แผงลอยและขณะเดียวกันก็พยายามย้ายผู้ค้าจากสนามหลวงมาด้วย จนกระทั่งดำเนินการสำเร็จ เมื่อปี พ.ศ. 2525 โดยใช้ชื่อว่าตลาดนัดย่านพหลโยธิน ต่อมาเปลี่ยนชื่อใหม่เป็น “ตลาดนัดจตุจักร” ให้สอดคล้องกับสวนสาธารณะจตุจักรในบริเวณใกล้เคียง ตั้งแต่ปี พ.ศ. 2530 จนถึงปัจจุบัน

ในปัจจุบัน ตลาดนัดสวนจตุจักรได้เปลี่ยนอำนาจการดูแลจากกรุงเทพมหานคร สู่การรถไฟแห่งประเทศไทย โดยเริ่มตั้งแต่วันที่ 2 มกราคม พ.ศ. 2555 ซึ่งในเรื่องก็มีผู้ค้าขายแบ่งออกเป็น 2 ส่วน คือ ทั้งเห็นด้วย และไม่เห็นด้วย
