โบราณสถานสำคัญในวัดโพธารามมหาวิหารที่ยังมีให้ชม ได้แก่

เจดีย์เจ็ดยอด
เป็นโบราณสถานที่สำคัญที่สุดของวัด เป็นเจดีย์ที่พระเจ้าติโลกราชโปรดเกล้าฯให้สร้างขึ้น ในปีพ.ศ 1998 โดยได้รับอิทธิพลมาจากมหาโพธิเจดีย์พุทธคยา ประเทศอินเดีย บนผนังด้านนอกขององค์เจดีย์มีงานประติมากรรมปูนปั้นเทพชุมนุม ซึ่งมีลวดลายเครื่องประดับที่หลากหลายและงดงามมาก แม้ปัจจุบันลายปูนปั้นอยู่ในสภาพปรักหักพังบ้างตามกาลเวลา หากได้ช่วยขับเน้นให้องค์พระเจดีย์เพิ่มความขรึมขลังโบราณยิ่งขึ้น

พระสถูปเจดีย์พระเจ้าติโลกราช
เมื่อพระเจ้าติโลกราช สวรรคตในปี พ.ศ. 2030 พระยอดเชียงราย ราชนัดดาได้สืบราชสมบัติแทน และโปรดฯ ให้สร้างจิตกาธาน(เชิงตะกอน) ขึ้นในวัดนี้เพื่อเป็นสถานที่ฌาปนสถานถวายพระเพลิงพระศพของพระอัยกาธิราช แล้วโปรดฯ ให้สร้างพระสถูปใหญ่บรรจุพระอัฐิและพระอังคารธาตุของพระเจ้าติโลกราชไว้ภายในบริเวณวัด พระสถูปนี้ก่ออิฐถือปูน ทรงมณฑปสี่เหลี่ยมย่อมุม มีซุ้มคูหาเป็นจัตุรมุข หลังคาทรงบัวกลุ่ม ส่วนเครื่องยอดต่อขึ้นไปก่อเป็นพระสถูปทรงระฆังกลม ซุ้มคูหาด้านทิศตะวันออกฝังเข้าไปในตัวมณฑป ประดิษฐานพระพุทธปฏิมากรปูนปั้นปางมารวิชัยหนึ่งองค์

อนิมิตเจดีย์
คือ สถานที่ที่พระพุทธเจ้าเสด็จยืนทอดพระเนตรโพธิบัลลังก์ ซึ่งพระองค์ได้ประทับและตรัสรู้ ณ ที่นั้นเป็นเวลา 7 วัน ตั้งอยู่ทางทิศเหนือ ห่างจากเจดีย์เจ็ดยอดเล็กน้อย รูปทรงเป็นมณฑปแปดเหลี่ยม ก่ออิฐถือปูน ผนังภายนอกทำเป็นซุ้มคูหาตื้นๆ ส่วนบนน่าจะเป็นเจดีย์แต่ปรักหักพังจนไม่ทราบรูปทรงเดิม สิ่งที่น่าสนใจคือ ลวดลายปูนปั้นตกแต่งรอบเสาและหางซุ้มคูหารอบมณฑปมีความสวยงามมาก

รัตนฆรเจดีย์

สร้างเมื่อ พ.ศ. 2539 เป็นสถาปัตยกรรมพื้นเมืองล้านนา หน้าบันเป็นไม้แกะสลักติดทองคำเปลว บานประตูหน้าต่างเป็นไม้แกะสลักลวดลายแตกต่างกัน บนราวบันไดขึ้นลงเป็นนาคคู่หนึ่ง ภายในประดิษฐานพระประธานปางมารวิชัย พระพุทธรูปทรงเครื่อง และพระพุทธรูปปางต่างๆ

อุโบสถ และมณฑปพระแก่นจันทร์
