สำนักงานคณะกรรมการส่งเสริมการศึกษาเอกชนได้เริ่มดำเนินโครงการตรวจติดตามประเมินผลการจัดการศึกษาโรงเรียนเอกชน ตั้งแต่ปีงบประมาณ พ.ศ.2554 (นำร่อง) จนถึงปีปัจจุบัน โดย
1) ดำเนินการประชุมจัดทำเครื่องมือการตรวจติดตามประเมินผลการจัดการศึกษา
2) จัดอบรมคณะกรรมการตรวจติดตามประเมินผลการจัดการศึกษาโรงเรียนเอกชนประเภทสามัญศึกษา
3) คณะกรรมการตรวจติดตามประเมินผลการจัดการศึกษาออกตรวจติดตามประเมินผลการจัดการศึกษาโรงเรียนเอกชนประเภทสามัญศึกษา จำนวนปีละประมาณ 1,200 โรง (โรงละ 1-3 วัน)
ซึ่งโรงเรียนที่อยู่ในส่วนกรุงเทพมหานคร ทางสำนักงานคณะกรรมการส่งเสริมการศึกษาเอกชนได้ดูแลรับผิดชอบในการตรวจติดตามฯ ร่วมกับคณะกรรมการผู้ทรงคุณวุฒิที่ได้รับการแต่งตั้งให้ดำเนินการออกตรวจติดตามฯ และในส่วนของภูมิภาคสำนักงานคณะกรรมการส่งเสริมการศึกษาเอกชนได้ขอความอนุเคราะห์ให้สำนักงานเขตพื้นที่การศึกษาประถมศึกษา สำนักงานการศึกษาเอกชนจังหวัด ให้ดำเนินการออกตรวจติดตามฯ โดยทางสำนักงานคณะกรรมการส่งเสริมการศึกษาเอกชนได้จัดสรรเงินงบประมาณค่าใช้จ่ายในการออกตรวจติดตามไปให้สำนักงานเขตพื้นที่การศึกษาประถมศึกษา สำนักงานการศึกษาเอกชนจังหวัด ทั้งนี้สำนักงานคณะกรรมการส่งเสริมการศึกษาเอกชน จะเป็นผู้รวบรวมผลการตรวจติดตามทั้งในส่วนกรุงเทพมหานครและภูมิภาคและสรุปรายงานผลการตรวจติดตามไปยังสำนักงานรับรองมาตรฐานและประเมินคุณภาพการศึกษา (องค์การมหาชน) 4) ประชุมสรุปผลการตรวจติดตามประเมินผลการจัดการศึกษาโรงเรียนเอกชนประเภทสามัญศึกษา เป็นการจัดทำรายงานสรุปให้เห็นภาพรวมของการตรวจติดตามประเมินผลการจัดการศึกษาในแต่ละปีงบประมาณ 5) นิเทศติดตามผลการพัฒนาสถานศึกษา ซึ่งสำนักงานคณะกรรมการส่งเสริมการศึกษาเอกชนจะดำเนินการนิเทศโรงเรียนไม่ได้รับการรับรองคุณภาพมาตรฐานการศึกษาภายนอกรอบสามจากสำนักงานรับรองมาตรฐานและประเมินคุณภาพการศึกษา (องค์การมหาชน) ในหลายตัวบ่งชี้และต้องดำเนินการพัฒนาอย่างเร่งด่วนซึ่งการนิเทศจะดำเนินการทั้งในส่วนกรุงเทพมหานครและภูมิภาค 6) จัดอบรมผู้บริหารและครูเพื่อพัฒนาการดำเนินงานประกันคุณภาพภายในสถานศึกษา
