วัดน้ำฮู นี้มีความเป็นมาที่ยาวนานมาควบคู่กับเมืองปาย หรือเมืองป้าย จากตำนานที่มีผู้บันทึกเป็นหนังสือพื้นเมือง และพิจารณาจากข้อเท็จจริงต่าง ๆ ของอำเภอปาย สันนิษฐานว่าคงจะตั้งบ้านเมืองมาประมาณสองพันกว่าปีมาแล้ว ซึ่งในสมัยนั้นมีการปกครองลักษณะเจ้าผู้ครองนคร

เมื่อประเทศไทยได้ประกาศแบ่งเขตการปกครองในปี พ.ศ. 2443 ได้ประกาศให้เมืองปาย ขุนยวม เมืองฮ่องสอน ไปขึ้นกับมณฑลพายัพ ต่อมาในปี พ.ศ. 2454 ทางการได้แต่งตั้งให้หลวงเจริญ เขตเขลางค์นคร (สอน สุขุมินทร์) มาเป็นนายอำเภอปายคนแรก

ในรัชสมัยของพระเจ้าอินทรวิชยานนท์ เจ้าผู้ครองนครเชียงใหม่ ได้ให้ "พะก่ากั่นนะ" มาเป็นเจ้าฟ้าเมืองปาย และมีผู้ครองเมืองปายสืบต่อมาอีกคนหนึ่งคือ ขุนส่างเนิง จนกระทั่งถึงปี พ.ศ. 2454 ตรงกับ ร.ศ.129 "เมืองปาย" ได้รับการยกฐานะขึ้นเป็นอำเภอจนถึงปัจจุบัน ปี 2548 รวมเป็นเวลาประมาณ 94 ปี มีผู้ดำรงตำแหน่งนายอำเภอปาย รวม 29 คน

และที่วัดน้ำฮูแห่งนี้หากมองดูดีๆจะเห็นพระเจดีย์สีทองอยู่หลังวิหารหรือโบสถ์ของวัดน้ำฮูแห่งนี้ พระเจดีย์นี้ไม่มีบันทึกประวัติการสร้างอย่างชัดเจน แต่เชื่อกันว่าสร้างโดยสมเด็จพระนเรศวรมหาราช เพื่อบรรจุพระอัฐิของสมเด็จพระพี่นางสุพรรณกัลยา ซึ่งได้เสด็จไปเป็นตัวประกันที่พม่าแทนสมเด็จพระนเรศวรมหาราช แต่ต่อมาได้ถูกปลงพระชนม์ที่พม่านั่นเอง ภายในพระเจดีย์นี้ยังบรรจุเส้นพระเกศาของสมเด็จพระพี่นางฯ ไว้ด้วย
