จนกระทั่งในสมัยพระบาทสมเด็จพระจอมเกล้าเจ้าอยู่หัว ขณะที่ยังทรงผนวชได้เสด็จธุดงค์ไปพบพระปฐมเจดีย์และ ทรงเห็นว่าเป็นเจดีย์องค์ใหญ่ไม่มีที่ไหนจะเทียบเท่า เมื่อพระบาทสมเด็จพระจอมเกล้าเจ้าอยู่หัวขึ้นครองราชย์ จึงโปรดเกล้าฯ ให้ก่อเจดีย์แบบลังกาครอบเจดีย์องค์เดิมไว้ ทรงปฏิสังขรณ์สิ่งต่าง ๆ ในบริเวณองค์พระปฐมเจดีย์ให้มีสภาพดี และโปรดเกล้าฯ ให้ขุดคลองเจดีย์บูชา เพื่อให้การคมนาคมสะดวกขึ้น ต่อมาในสมัยพระบาทสมเด็จพระจุลจอมเกล้าเจ้าอยู่หัว รัชกาลที่ 5 ได้เริ่มทำทางรถไฟสายใต้ แต่ตอนนั้นเมืองนครปฐมยังเป็นป่ารกอยู่ จึงโปรดเกล้าฯ ให้ย้ายเมืองจากตำบลท่านา อำเภอนครชัยศรี มาตั้งที่บริเวณพระปฐมเจดีย์เหมือนที่เคยตั้งมาแล้วในสมัยโบราณ เมืองนครปฐมจึงอยู่ต่อมาจนตราบเท่าทุกวันนี้

ในรัชสมัยของพระบาทสมเด็จพระมงกุฎเกล้าเจ้าอยู่หัว ได้โปรดเกล้าฯ ให้สร้างพระราชวังขึ้นที่ตำบลสนามจันทร์เป็นที่เสด็จแปรพระราชฐาน และโปรดเกล้าฯ ให้ตัดถนนเพิ่มขึ้นอีกหลายสาย ให้สร้างสะพานใหญ่ข้ามคลองเจดีย์บูชาขึ้น ทรงพระราชทานนามว่า “สะพานเจริญศรัทธา” ต่อมาให้เปลี่ยนชื่อเมือง “นครชัยศรี” เป็น “นครปฐม” แต่ชื่อมณฑลยังคงเรียกว่า “มณฑลนครชัยศรี” อยู่ จนกระทั่งยุบเลิกในสมัยพระบาทสมเด็จพระปกเกล้าเจ้าอยู่หัว ในปัจจุบันนครชัยศรีมีฐานะเป็นอำเภอหนึ่งขึ้นอยู่กับจังหวัดนครปฐม
