ตัวป้อมมีลักษณะเหมือนผีเสื้อ ใช้ด้านหางผีเสื้อเป็นทางเข้า ต่อมาทางเดินเรือด้านตะวันตกตื้นเขินจนเรือใหญ่ไม่สามารถแล่นผ่านได้ ที่ตั้งป้อมจึงดูชิดติดกับฝั่งธนบุรี
ในสมัยสร้างป้อมขึ้นครั้งแรก อาวุธประจำป้อมใช้ปืนบรรจุลูกดินทางปากกระบอก และได้เริ่มใช้ปืนใหญ่บรรจุลูกทางท้ายแทน เมื่อปี พ.ศ. 2435 เป็นปืนชนิดหลุม ขนาด 6 นิ้ว รวม 3 กระบอก โดยสั่งซื้อจากบริษัท วิกเกอร์ อาร์มสตรอง ประเทศอังกฤษ และนายพลเรือโท พระยาวิจิตรนาวี (วิลเลียม บุณยะกลิน) เป็นนายช่างกลทำการติดตั้งปืนนี้ ต่อจากการติดตั้งปืนใหญ่ชนิดเดียวกันกับที่ป้อมพระจุลจอมเกล้า
ป้อมผีเสื้อสมุทรแห่งนี้เคยทำการยิงต่อสู้กับหมู่เรือรบฝรั่งเศส 2 ลำ ที่ล่วงล้ำเข้ามาในแม่น้ำเจ้าพระยา เมื่อวันที่ 13 กรกฎาคม พ.ศ. 2436 ซึ่งเป็นเหตุการณ์ที่สำคัญยิ่งเหตุการณ์หนึ่งในประวัติศาสตร์ชาติไทย
