อำเภอบางเลนตั้งขึ้นเป็นอำเภอเมื่อ พ.ศ. 2439 แต่ดั้งเดิมนั้นไม่ได้ตั้งอยู่บริเวณที่ว่าการอำเภอปัจจุบัน ที่ว่าการอำเภอเดิมตั้งอยู่ที่บ้านบางไผ่นารถ ใกล้บริเวณวัดบางไผ่นารถ ตำบลบางไทรป่า ริมฝั่งตะวันออกของแม่น้ำท่าจีน ใช้ชื่อว่า อำเภอบางไผ่นารถ ต่อมาได้ย้ายที่ว่าการอำเภอไปตั้งอยู่ในเขตตำบลบางปลา ริมฝั่งตะวันตกของแม่น้ำท่าจีน ใช้ชื่อว่า อำเภอบางปลา ภายหลังอำเภอบางปลาแบ่งการปกครองเป็น 2 ตำบล คือ ตำบลบางปลาและตำบลบางเลนในปี พ.ศ. 2479 ได้ย้ายที่ตั้งอำเภอมาที่ตำบลบางเลน (อยู่บริเวณตลาดเก่าในปัจจุบัน) ปี พ.ศ. 2482 จึงเปลี่ยนชื่ออำเภอบางปลาเป็น อำเภอบางเลน[1] ครั้นถึง พ.ศ. 2521 หลวงพ่อกิติวุฒโทแห่งจิตตาวันวิทยาลัยซึ่งเป็นชาวบางเลน ได้มอบที่ดินมรดกของท่านไห้ทางราชการและได้บริจาคเงินก่อสร้างที่ว่าการอำเภอ จึงได้ย้ายที่ว่าการอำเภอจากริมฝั่งตะวันตกของแม่น้ำท่าจีน มาตั้งอยู่ริมถนนพลดำริ ในท้องที่หมู่ที่ 8 ตำบลบางเลน จนกระทั่งปัจจุบัน โดยมีนายสมชาติ ธีรสุวรรณจักร ดำรงตำแหน่งนายอำเภอบางเลนคนปัจจุบัน
